We introduce nanopublications as a solution for creating machine-actionable metadata that can be embedded directly into research workflows, from grant applications through data management planning to final reporting.\r\nParticipants will discover how FAIR principles support transparent, reproducible science and learn practical strategies for generating the desired context information without adding burden to research processes. In a hands-on exercise, participants may create their own nanopublications (bring your ORCID and laptop, if you want to do this!), and explore how this approach benefits both current research organization and future knowledge generation.\r\nDesigned for researchers, data stewards, funders, and policy makers, this workshop combines theoretical insights with practical demonstrations of nanopublication tools and frameworks, enabling participants to implement reproducibility practices within their own research contexts.

\r\n\r\nScientific knowledge is currently scattered across papers, repositories, and disconnected platforms, with no structured way to trace how claims connect to evidence or how arguments develop. Nanoarguments builds a framework and tools for creating, browsing, and contributing to a global, federated graph of scientific discourse and evidence. Researchers and their communities can collaboratively structure claims, evidence chains, and discussion as nanopublications, which are small, cryptographically signed Linked Data snippets with precise provenance and authorship, published to a decentralized peer-to-peer network. The project builds upon the Nanodash interface to help users browse, edit, and aggregate discourse and evidence graphs, and integrates with dokieli to enable in-context authoring of nanopublications as inline annotations while reading or writing a document. A bidirectional ActivityPub connector bridges the nanopublication network and the fediverse, allowing discourse threads to start as social exchanges and crystallize into persistent, machine-readable evidence records. The project will be piloted with early adopter research groups in discourse and evidence modeling. All components will be released as open-source modules that other systems can build upon.

"@value": "In this incubator project, we will develop an approach for an integrated analysis of metadata collected with two different, DCAT-AP compliant metadata systems: (1) nanopublication templates of the FAIR Funding Framework (FFF) and (2) the metadata scheme that forms the basis for the National Health Metadata Catalogue (under development in the Netherlands) with metadata on datasets that are available for secondary use. The National Catalogue is a mandatory implementation for the European Health Data Space (EHDS) in each EU-member state. The FFF provides a uniform approach for funders and research organisations aiming to collect reusable (FAIR) information for tracking research outputs and funder activities, using nanopublication-based metadata on components of the (1) funder’s grant procedures, (2) research lifecycles, and (3) tools and services used in research domains. The project aims to deliver a scalable approach for creating rich, machine-actionable information on projects, datasets and other outputs. The approach must facilitate dataset-related metadata to get exposed on the EHDS-National Catalogue. This information can be supplemented with project-related information from FFF nanopublications."

This project uses nanopublications to build PlantMetWiki, a queryable, community-driven knowledge base that links experimentally characterized plant biosynthetic pathways with repositories such as PlantCyc, plantiSMASH, MIBiG, and LOTUS. By representing pathway data, multi-omics predictions, and community annotations as nanopublications, the knowledge base enables machine-readable sharing and continuous integration of new findings. Researchers will be able to query across experimental and predicted data to prioritize promising biosynthetic candidates for wet-lab validation, while contributing their own results back to the community as Linked Open Data."

A crucial component of this platform is the management of vocabularies. Since the platform is intended to support ongoing and evolving research from institutes across Europe, we consider dynamic, community-driven vocabulary management to be essential. We believe that nanopublications offer a strong foundation for achieving this goal. Traditional approaches that retrofit FAIR principles onto existing repositories fail at scale and perpetuate the research integrity and reproducibility crises. This project addresses this systemic failure by implementing nanopublication-based FAIR Digital Objects (FDOs) as minimal, but precise metadata tags at the source, combining automated and human curated machine-actionable assertions that establish unambiguous provenance chains before data enters any workflow. This source-level FAIRification demonstrates that trusted AI in biomedicine requires fundamentally reliable data infrastructure where agentic AI can automatically assess the quality, context, and trustworthiness of every datum from its moment of creation."

\r\nMaking Errors and Uncertainty FAIR: A Nanopublications Hackathon for Machine-Actionable Scientific Error Reporting

\r\nCommunicating and reusing estimations of uncertainty and error is critical for interpreting scientifically relevant observations but currently hampered by poor consistency and documentation. These errors arise from diverse sources, including linguistic ambiguity, computational bugs, systematic biases, unstable measurements and missing data. Despite its central role in quality control, data integration, and decision-making, uncertainty is often underreported or informally expressed.\r\n\r\nNanopublications offer an ideal, structured, and machine-actionable framework to address this challenge by providing a scalable solution that transcends traditional, narrative-based methods. Their design combines precise assertions with rich provenance, allowing researchers to clearly state an observation or claim (e.g., regarding an error or uncertain measurement) while simultaneously linking to its full supporting history and context. Expressed as interoperable RDF triples, nanopublications are openly published on a decentralized network as FAIR Digital Objects, making this essential information easily discoverable, integratable, and processable by automated systems across various scientific domains.\r\n\r\nThe Metabolomics and Analytics Center (MAC) at Leiden Academic Center for Drug Research is developing a nanopublication-based reporting framework to capture three critical uncertainty types inherent in high-throughput mass spectrometry data: those related to detection limits/sensitivity, physical/chemical instabilities (such as evaporation or oxidation), and ambiguities from structural isomers.\r\n\r\nThis hackathon will leverage the MAC's developments to explore nanopublications as a universal, scalable, and machine-actionable mechanism for communicating errors, uncertainty, and related concepts across scientific domains, using metabolomics as a core case study.\r\n\r\nParticipants will be introduced to nanopublication principles and decentralized publication infrastructures through hands-on experience with user-friendly interfaces and templates. To lower barriers to participation, no technical prerequisites are assumed; participants only need to authenticate via ORCID in a browser [so come prepared with your ORCID credentials at hand!]. We'll show metabolomics examples from MAC that include uncertainty and error reporting. Participants are encouraged to bring their own examples of errors, uncertainties, and data quality issues from any scholarly domain. By the end of the hackathon, participants will have created and published nanopublications describing real error and uncertainty scenarios and gained practical experience with FAIR, machine-actionable error communication.\r\n
